I have a python code originally created for computing jobs on web-server and parameters file that is needed to run a job. The web version is no longer active so I want to use the code to compute the jobs offline.

I have a sample input file that was run using the following methods/functions at the web version

CAPPIC COMMON_NEIGHBORS GEOMETRIC_EMBEDDING PATHWAY_CO-OCCURRENCE

that gives the output file.

I want you to fix the code to compute the offline jobs and as a test case, the program should take the same input file and reproduce the same output file.
