A specific investigation of the engine will tell us, but according to my view, the problem could be some mistakes in php engine which manages database or if you used Magento template with little modification of engine, as you mentioned in phase2, it could be because too many selects are in user verification or unnecessary sections are included in traffic between your server and clients, I think.
