I can write something like "fc" command in windows command line using perl or python (it doesn't matter) but I don't know is "fc" suitable for your needs? Please give me details and I think I won't disappoint you if you assign me this task.

Will be able to write the comparison script to meet your business requirements. For instance this could be a line by line comparison between the files, a full file comparison. or does file B contain all the lines which are in file A.
