The code at [login to view URL] is used for image matching using jpg files. It is designed to work on 16.04, but we want to run it for Ubuntu:Bionic. We have *almost* got this working (see Dockerfile & instructions attached + built Docker image at docker://sandywilkinson/sandyvise_2:visetest), but there are some issues we cannot find a solution to. Mpirun fails to work on compute_index_v2 trainHamm (though it can be run without mpirun), but more significantly compute_index_v2 index either fails to create the required files or produces incomplete files - iidx should be longer than 2 lines.
Ultimately, I will build the Docker image from the Dockerfile and install it on an HPC where I don't have root access, but where I can send commands to Docker (via Singularity 2.6.0). Creating the Docker script can be achieved by reaching, then following section 5 of the instructions. I need you to test that the code is working before generating the Dockerfile.
There may be a few snags.
line 37 - openmpi - need to ensure has pmix flag if not bundled.
line 41 Imagemagick dependency needs updating, but no higher than 6.9.* versions - anything later will not work.
line 108 config file also needs descsFn=/***PATH***/descs.e3bin.
We've found that the config file seems to need full path for imagelistFn= ; databasePath=; trainImagelistFn=; asset_dir=; data_dir=/ and temp_dir= where the other
line 114 should be $DEP_LIBDIR"/bin/mpirun" -np $CPU_CORE_COUNT python [login to view URL] $SE_ID $CONFIG_FILENAME
Sometimes LC_ALL=C; unset LANGUAGE needs to be set
To achieve: Please compile so that it everything works on Ubuntu:Bionic. Please check to make sure that the indexing portion works (section 4) before creating the Dockerfile (as per stage 5) - give it a few jpgs to test and ensure the iidx file &c is correctly populated.
Note all parts which required troubleshooting, so that we can replicate the process if required.
