Convertand Watermark Uploaded Videos to .flv using ffmpeg - Codeigniter, PHP, MySql, Uploadify

I need someone to write code that takes a video that is uploaded and convert it to .flv format and watermark it so when the video is played (I use flowplayer on the site) it will play the watermarked .flv. All of the code that uploads and plays the video is already written, I just need the files that are not .flv to be converted.
